HOW does RSEM deal with the reads mapping to Multiple genes?

Hi, I want to know how does RSEM deal with the reads mapping to different genes? This tutorial seems just dealing with the  multiple reads that mapping to different isoforms .  if RNA is incomplete, Does RSEM still applicable?
